I disagree here. I did not read the PDF, but I build guitars. I have made identical instruments, using the same pickups and hardware with only the wood being different, and you can clearly hear the difference even plugged in. But if you are using a lot of gain/distortion, that will hide the tone of any guitar.

The wood acts like a filter. It absorbs vibrations in a frequency dependent manner causing a comb filtering effect. This will change how the strings sound because it's removing energy from them.

And please don't make overgeneralized statements like "the tone is in your fingers" that imply that whatever $50 crap that might land in your hands will sound great. It won't. There are differences in the instruments and the way they are constructed – including woods. I didn't believe the hype for years and recycled a bunch of $500 or under instruments, often tweaking them, trying to find that "something" that was missing in the equation. My solution to things started unfolding when I acquired a '69 Les Paul Dlx that some sordid git routed for humbuckers in the early '70s. It seemed to give a great rock tone right off the bat. Plug it into anything that even resembles a Marshall and you're in the ball park. Then I got a Ruokangas strat, and a tele, and noticed how much easier it is to get good tones with great guitars. They also inspire you to play. And they play like butter. Now I only own gitboxes that may be considered "cork sniffer" axes (that Gibson, the Ruokangas axes and a Grosh), but hey, they work for me better than anything else that I've come across in the last 20 years that I've spent occasionally strumming canoe paddles. Plus I got lucky browsing the classifieds and they only cost me a fraction of their list price – I got 'em for about what US-made factory guitars go for in the 2nd hand market. For me, it's a no brainer.
